A Complying Development Certificate is issued by a private certifier against a fixed set of standards, with nothing weighed on merit: meet every standard in the code and the certificate can issue. A Development Application goes to the council instead, which assesses it on merit, notifies neighbours where the controls require it, and can approve with conditions or refuse.
